WebI had the same problem. I re ran the last checkpoint beat the boss again. then while Issac was in the menus pushing buttons I hit the load screen and was able to delete game saves there. I deleted about 5 game saves just to be safe and then I was able to start New Game Plus. hope this works for you if you are still having the problem.
